It may only because, from one POV, gays, lesbians, and transpeople are in similar enough circumstances to band together, and from another POV, they aren't. Maybe some people prefer a mix: they want to go to one event that's "just dykes! We'll band with those other groups at other events!" Not that they hate the other groups, per se; just that they want there to be very distinct lines between the groups, keeping them separate even when they work together. Naturally, that would lead to trouble, since it's essentially an act of stuffing people into boxes.
Maybe I'm oversimplifying. Maybe the bad feelings really do run deeper. People are strange things and I can never figure out any of them, no matter what their identity and/or affiliation.
